ذرت (Zea mays L.) یکی از مهم­ترین محصولات غذایی در سراسر جهان بوده و به عنوان گیاه مدل برای مطالعه ژنتیک صفات مختلف استفاده می ­شود. شناسایی مکان­های ژنی کنترل­ کننده صفات کمّی از موضوع­های مهم حوزه ژنتیک و به ­نژادی است. در این مطالعه 100 لاین خالص ذرت از لحاظ صفات آگرومورفولوژیک (ارتفاع بوته، ارتفاع بوته تا اولین بلال، طول و عرض برگ، سطح برگ، شاخص سطح برگ، تعداد بلال، میزان کلروفیل، وزن دانه‌ در هر بوته، وزن چوب بلال، قطر ابتدای چوب بلال، قطر وسط چوب بلال، طول چوب بلال، وزن خشک بوته، تاریخ ظهور گل نر، تاریخ ظهور بلال اول و تاریخ ظهور بلال دوم) با طرح پایه کاملاً تصادفی با شش تکرار ارزیابی شدند. در آزمایش مولکولی پروفیل مولکولی لاین ها با هشت آغازگر نشانگرهای مبتنی بر رتروترنسپوزون؛ IRAP و REMAP تهیه شد. هشت ترکیب آغازگر IRAP وREMAP  40 مکان ژنی را تکثیر کردند. از این 40 مکان، 38 مکان ژنی (95 درصد) چندشکلی نشان دادند. دامنه ‌PIC در لاین‌های مورد مطالعه از 0/084 برای نشانگر Ac/Ds تا 0/383 برای نشانگر Pangrangja متغیر بود. فاصله ژنتیکی نی بین لاین­های تهیه شده از مشهد و کرمانشاه 0/053، کرج و مشهد 0/036، کرمانشاه و کرج 0/032 برآورد شد. در تجزیه ساختار جمعیت بر اساس نشانگرهای مولکولی، 100 لاین مورد مطالعه در دو زیر جمعیت (K=2) گروه­بندی شدند. در تجزیه ارتباطی صفات اگرو-مورفولوژیک براساس دو روش GLM و MLM به ترتیب 24 و 12 ارتباط نشانگر-صفت شناسایی شد. در این تحقیق دو نشانگر مشترک Heartbraker (480) در صفات قطر ابتدای چوب بلال و طول چوب بلال وUBC878 × Ruda در صفات تعداد بلال و وزن دانه هم با مدل خطی عمومی و هم با مدل خطی مخلوط شناسایی شد. نتایج بدست آمده از این مطالعه، اطلاعات ارزشمندی در زمینه گزینش به کمک نشانگر و مبنای ژنتیکی صفات مورد مطالعه ارائه می­ دهد که می‌توان از این اطلاعات در گزینش افراد طی برنامه‌های به ­نژادی و تولید ارقام جدید با میزان عملکرد بالا بهره برد.
