fa طبقه بندی فیلوژنتیکی برخی ارقام نخل خرمای استان سیستان و بلوچستان براساس ژن کلروپلاستی matK Phylogenetic classification of some date palm cultivars in Sistan and Baluchestan province based on matK chloroplasty gene اصلاح نباتات مولكولي اصلاح نباتات مولكولي پژوهشي Research <div style="text-align: justify;">مقدمه و هدف: نخل خرما با نام علمی (Phoenix dactylifera L) گیاهی تک لپه از خانواده Palmaceae است که کشت آن در دنیا و همچنین در ایران از یک سابقه طولانی برخوردار بوده است و در نواحی گرمسیری و نیمه‌گرمسیری و بسیاری از کشورها از جمله ایران پرورش می‌یابد. امروزه با پیشرفت علم، روش‌های شناسایی مولکولی در مطالعات سیستماتیک جایگاه ویژه‌ای پیدا کرده است. یکی از این روشها بررسی و مقایسه ساختار ژنها و قطعات DNA‌ دارای توالی‌های محافظت شده‌ای‌ است که طی فرایند‌های تکاملی در گونه‌ها و ارقام مختلف ساختار منحصر به فرد خود را حفظ نموده اند که اصطلاح DNA بارکدینگ نامیده میشوند. DNA بارکدینگ یک ابزار ارزشمند برای ارزیابی روابط فیلوژنتیک فراهم آورده است. در این روش بخش کوچکی از ژنوم گیاه، توالی‌‌یابی شده و برای مطالعه تنوع جمعیت‌‌ها و تعیین روابط خویشاوندی بین گونه‌‌های مختلف مورد استفاده قرار می‌‌گیرد. بر همین اساس در گیاهان نواحی مختلف از DNA هستهای (ITS، ITS2) و کلروپلاستی (rbcL، matK، trnH-psbA، atpF-atpH، nhdJ، psbK-psbI) به عنوان بارکد پیشنهاد شدهاست. ژن کلرپلاستی matK که دارای سرعت تکاملی بالا در سطوح نوکلئوتیدی و آمینواسیدی است، یکی از مناسبترین ژنهای کلروپلاستی برای حل روابط فیلوژنی و تکاملی در گسترهای از سطوح تاکسونومیک از سطح گونه تا جنس، تیره و حتی فرا تیرهای در میان گیاهان بهویژه نهاندانگان میباشد. این ژن میتواند به صورت تکی یا همراه با ژنهای دیگر برای شناسایی و معرفی گونههای ناشناخته استفاده شود. بررسی تنوع ژنتیکی ذخایر ژرم پلاسم موجود جهت اصلاح و تکثیر ارقام دارای صفات مطلوب امری ضروری است و اولین قدم در این فرایند شناسایی ارقام موجود و دستهبندی آنها است. با توجه به اهمیت تولید خرما در کشور، جستجوی ارقام جدید، اصلاح ارقام موجود و بررسی تنوع موجود بین ارقام مختلف از راهکارهای مهم برای بهبود کمی و کیفی تولید خرما است. از آنجا که مطالعات زیادی در زمینه بررسی و تعیین میزان قرابت یا فاصله ژنتیکی ارقام مختلف خرما با استفاده از نشانگرهای ژنتیکی مناسب، صورت نگرفته است، لذا هدف از این پژوهش تعیین فاصله ژنتیکی، تعیین شباهت و دسته بندی ارقام نخل خرمای مورد مطالعه با استفاده از نشانگر matK بود تا با ترسیم درخت فیلوژنتیکی و مقایسه آنها با یکدیگر، مناسب بودن این نشانگر برای بررسی تنوع ژنتیکی و گروهبندی ارقام مذکور مورد بررسی قرار گیرد. مواد و روش‌ها: در این تحقیق به منظور بررسی تنوع ژنتیکی موجود بین 15 رقم محلی خرما از شهرستان سراوان و بخش‌های جالق، ناهوک و سینوکان استان سیستان و بلوچستان، از ژن کلرپلاستیmatK  استفاده شد. استخراج DNA از برگهای جوان ارقام مختلف با استفاده از روش دلاپورتا (1993) انجام شد و در ادامه کیفیت و کمیت  DNAبا استفاده از الکتروفورز ژل آگارز یک و نیم درصد و دستگاه اسپکتوفتومتر تعیین گردید. با استفاده از آغازگرهای اختصاصی ژن matK، واکنش زنجیرهای پلیمراز انجام شد که قطعه حدود bp 900 تکثیر گردید. سپس محصولات PCR جهت توالییابی ارسال شدند. کیفیت نتایج حاصل از تعیین توالی بررسی و سپس با استفاده از نرم‌افزار BioEdit همتراز شدند و نواحی دارای کیفیت توالی‌یابی پایین از دو انتهای '3 و '5 حذف شد. توالیها پس از ثبت، جهت همترازی با سایر توالی‌های موجود در پایگاه داده NCBI بلاست شدند و میزان تشابه با سایر توالی‌های ثبت شده مورد بررسی قرار گرفت. بعد از هم ردیف کردن توالی‌ها، برخی پارامترهای ژنتیکی مانند تعداد جهش‌ها، تنوع نوکلئوتیدی، تعداد جایگاه‌هایی که در آنها جهش اتفاق افتاده و همچنین تنوع آنها مورد بررسی قرار گرفت. در ادامه جهت تعیین روابط خویشاوندی و فاصله ژنتیکی بین ارقام مورد مطالعه از نرم‌افزارهای MEGA7 و همچنین برای ترسیم درخت فیلوژنی از روش خوشه بندی UPGMA استفاده شد. یافته‌ها: مقایسه توالیها نشان داد همولوژی بالایی بین این توالیها با توالی‌های گونه Phoenix dactylifera موجود در بانک ژن وجود دارد. نتایج توالییابی ارقام مورد بررسی در پایگاه داده NCBI ثبت گردید. نتایج تحقیق حاضر نشان داد که برای این نشانگر در مجموع 1019 موقعیت شناسایی شد که 672 جایگاه دارای حذف و اضافه، و 347 جایگاه بدون حذف و اضافه بود. در این جمعیت 15 هاپلوتایپ و همچنین چهار ناحیه حفاظت شده DNA برای نشانگر matK شناسایی شد مقدار عددی نسبت جایگزینی (dN/dS) برابر 169/0 بود و فاصله ژنتیکی نیز در دامنه 019 /0 تا 238/1 مشاهده شد. بیشترین فاصله ژنتیکی 238/1 بین نمونههای هلیله 20 از سراوان و پیمازو 16 از جالق مشاهده شد. پس از ترسیم درخت‌ فیلوژنتیکی، ارقام مورد مطالعه به سه شاخه تقسیم شدند که در شاخه اول رقم هلیله 20 که از شهرستان سراوان جمع آوری شده بود، قرار گرفت. در شاخه دوم رقم پیمازو 16 از جالق قرار گرفت. شاخه سوم خود به دو زیر شاخه تقسیم شد که در زیر شاخه فرعی اول در مجموع شش رقم و در زیر شاخه فرعی دوم در مجموع هفت رقم قرار گرفتند. بر اساس این تقسیمبندی رقم هلیله 20 از سراوان بیشترین فاصله را با سایر ارقام دارد. نتیجه‌گیری: براساس نتایج حاصله میتوان نتیجه گرفت که استفاده از نشانگرmatK  برای مطالعه و شناخت تنوع و روابط درون گونه‌ای خرما مفید و مناسب بوده است. بنابراین در مطالعات آتی بررسی تنوع ژنتیکی خرما، میتوان استفاده از این بارکد را در کنار سایر نشانگرهای مولکولی مناسب پیشنهاد نمود.  </div> <div style="text-align: justify;">Introduction and objective: The date palm (Phoenix dactylifera L.) is a monocotyledonous plant, from the Palmaceae, which is cultivated in many countries from tropical and subtropical regions including Iran. Today, thanks to the progress of technology, molecular identification methods have special importance in systematic studies. One of these methods is DNA barcoding which is species identification based on the sequences of conserved DNA regions that provides a valuable tool for assessing phylogenetic relationships. In this method, comparison of the sequences of special conserved DNA fragments is used to study the diversity of populations and determining the relationships between different species. Accordingly, different regions of nuclear DNA (ITS, ITS2) and chloroplast (rbcL, matK, trnH-psbA, atpF-atpH, nhdJ, psbK-psbI) have been suggested as important barcodes in plants. The matK chloroplast gene, which has a high evolutionary speed at the nucleotide and amino acid levels, is one of the most suitable chloroplast genes for analysis of phylogeny and evolutionary relationships in a range of taxonomic levels from species to genus, phylum and even super phylum, in Angiosperms in particular. This gene can be used individually or together with other genes to identify and introduce unknown species. Examining the genetic diversity of the available germplasm reserves is essential for the improvement and propagation of cultivars with desirable traits, and the first step in this process is to identify the existing cultivars and classify them. Due to the importance of production of dates in the country, browsing for new cultivars, breeding existing cultivars, and studying the existing diversity between different cultivars are of important strategies to improve quantity and quality of date palm production. However, there are not enough studies on the investigation of relationship or genetic distance of different date palm cultivars using suitable genetic markers. Therefore the main objective of this research was determining the capability of matK marker for analysis of genetic diversity and phylogenetic relations of the studied date palm cultivars. Material and methods: In this research, the chloroplast gene matK was used to investigate the genetic diversity among 15 local date varieties from Saravan and Jalgh, Nahok and Sinokan regions of Sistan and Baluchistan province. DNA extraction was done using the Dellaporta (1993) method from young leaves of different cultivars, and then the quality and quantity of DNA was determined using 1.5% agarose gel electrophoresis and a spectrophotometer. PCR was performed using specific primers of matk gene, and the fragment of about 900 bp was amplified and sent for sequencing. The quality of the sequencing results was checked and then aligned using BioEdit software, and the regions with low sequencing quality were removed from the 3' and 5' ends. Next, the sequences were blasted for alignment with other sequences in the NCBI database and the degree of similarity with other registered sequences was examined. After sequence alignment, key genetic parameters including the total number of mutations, nucleotide diversity, the number of mutation sites, and the extent of their variation were comprehensively analyzed. Then, MEGA7 software was used to determine the relationships and genetic distance between the studied cultivars, and UPGMA method was also used to draw the phylogeny tree. Findings: The comparison of the sequences showed that there is a high homology between these sequences and the sequences of Phoenix dactylifera species available in the gene bank. Sequencing results of investigated cultivars were registered in NCBI database. The results of the current research showed that a total of 1019 positions were identified for the matk marker used in this study, of which 672 positions were included deletions and additions, and 347 positions were without deletions or additions. In this population, 15 haplotypes and four conserved DNA regions were identified. The numerical value dN/dS was 0.169, and the genetic distance was ranged from 0.019 to 1.238. The highest genetic distance of 1.238 was observed between the samples of Halile20 from Saravan and Pimazo16 from Jalgh. After drawing the phylogeny tree, the studied cultivars were divided into three branches, which Halileh 20 from Saravan was located in the first branch. In the second branch, Pimazo 16 variety from Jalgh was placed. The third branch was divided into two sub-branches, in which there were a total of 6 numbers in the first sub-branch and a total of 7 numbers in the second sub-branch. According to this classification, Halileh 20 of Saravan is the most distant from other varieties. Conclusion: Based on the obtained results, it can be concluded that the use of matk marker has been useful and suitable for studying and understanding the diversity and intraspecies relationships of date palms.
